I got an adolescent from Nestor today and had one of my cats take xem in, but then I paired the parent with another cat. In the kitten's bio it only lists the one parent, so if you pair up cats after adoption, does it not count the new parent as a parent as well?

That's right. Also if one partner is travelling, they will not show in the parent list, even if they were partners with the parent during adoption.
The family system will get some major changes in the future so we'll likely be able to make parent's partners parents as well.
